You need to include the ExtendedCurrentStatus statistic in the widget you are using, then in the configuration of that widget there is a tick box "Filter Out LoggedOut Agents" tick this then the widget will only show logged in agents. You can also choose to hide this stat if you don't want to show agent status in the widget.
Note that this is a recently introduced feature in version 8.5.103.01 so you may need to upgrade. But note you cannot migrate from previous versions of Pulse to this version.
